When Ben went into the little room, he actually went into a teleportation device (the black box that brought Lock's dad, perhaps?). That's how he ended up in the Sahara desert with no tracks. Well, there were clothes hanging in that room Ben went into.
So anyway. The teleporter put him into the past or future or something, and those guys he killed were actually the very same guys who were on the island to kill him. And this is what unleashed the black smoke - the black smoke is actually a kind of 'course correcting' thing that happens on the island. Since these men were killed in another time off the island, the black smoke 'corrected' it by killing them ON the island. It would make sense... the black smoke could be like a rift in the space-time continuum that is 'forcing' a course correction to keep the universe from tearing apart (thanks Doc. Brown!). I'd explain the little flashes of images as things that happened in someone's past/future/present that are manifesting as the black smoke is 'correcting' something.
Also, why can't Ben kill Whitmore? Perhaps Whitmore is Ben's constant!
Anyway. Just some theorizing...

Whitmore bought the Black Rock journal at the auction in "The Constant". The seller was Alvar Hanso of the Hanso Foundation, which supplied funding to... dun, dun, daaaaaa... the DHARMA Initiative!
My guess is that we will find that the link goes deeper than that.

There's also the fact that the DHARMA Initiative was established on Whitemore's island. Presumably before Ben stole it from him, since, if memory serves, Ben was a boy when he first arrived on the island with his dad.

I agree, I don't think they're all 'dead' in the future. I think it's just the writers having some fun.
Really, given the fan-base they have, I think they'd just piss everyone off if the big secret at the end was something like "They're in purgatory!!" or something equally lame.
I'm a much bigger fan of the whole possibility of there being timewarps/temporal wierdness that is explained scientifically.

Jack DID try to kill himself. He was going to jump off the bridge, but he got 'side tracked'. Technically, you could say the island won't let him die.

Yes... the whole show could be interpreted as FATE! John Locke believes the island and fate have a unique tie. Remember what he said to Charlie about the cave... "I'm going in there because I'm supposed to go in there." This show is all about FATE. Fate and NUMBERS. It was clearly the most evident theme in the series witnessed by the "six degrees of separation" theory...you know, ALL the survivors have SOME tie to at least ONE other survivor on the island. Creepy.
I'm still trying to figure out Elizabeth (Libby). She has had ties to many of them, and unlike everyone else...she knew of these ties but said nothing.
Brings up something new to digest: We see Sawyer's ties with Kate (Kate helped the woman that was conned and impregnated by Sawyer) but these people didn't know of the connection. Same with Jack and Clair (the same father). Same with Locke being an employee of Hurley's box company. Same with everyone else!
But LIBBY knew Hurley, and Desmond, and likely more.
I think she was planted to observe Hurley...or more likely, the dude that originally knew the numbers. (Hurley stole the numbers from Leonard and bet on them). When he won, I think she began to follow Hurley. Her interaction with Desmond completely changed his fate. SHE GAVE HIM A BOAT! Cmon...she's nudging fate like she controls it!

Hmmm. I'm trying to remember if she and Desmond were ever present in the same camp on The Island.
She came from the Tail-Section and I think he may've been attempting to leave The Island at the time.
